You have to count every pixel by hand!
I would suggest using a tally system to do it.

Yeah, I scanned this 6x9 negative at 4000dpi, and well I just ran out of paper trying to tally all these pixels. I've used a whole notebook trying to tally it.

10474 * 7042 = 73.8MPixels
Okay, I guess I didn't do it at 4000dpi. That should have resulted in a scan closer 115MPixels.
